I think the saved game (system saves) always stay with the PS4 internal hard drive. It might be possible to save a copy into the external hard drive before you trade in your PS4.

Having never had a Nyko DB, I cant speak to that, but I did purchase the Seagate 4TB for my PS4 Pro and it has worked amazingly.
They are essentially the same as long as you buy hard drives for PCs. The Apple specific version might give you some problems. I have several WD My Passport and they work well with Xbox One or PS4 - both reformats before use and works fine afterward.
Yes they are updated. If you put your PS4 in rest mode, all games will be automatically updated too. The external drive works like an internal drive in this regard.
